<p>The research suggests that coffee may influence the community of microorganisms living inside our digestive system and that some of these effects may not depend entirely on caffeine.</p>
<p>That means there could be much more happening inside your cup than simply helping you wake up.</p>

			<h2>Coffee and the Gut Microbiome</h2>
<p class="isSelectedEnd">The gut microbiome is the enormous community of bacteria and other microorganisms living throughout the digestive system.</p>
<p class="isSelectedEnd">Scientists have become increasingly interested in how this microbiome interacts with different parts of the body, including metabolism, digestion and the brain.</p>
<p class="isSelectedEnd">Researchers from APC Microbiome Ireland at University College Cork examined how habitual coffee consumption affected what scientists call the microbiota gut brain axis.</p>
<p class="isSelectedEnd">The study, published in Nature Communications in April 2026, compared 31 moderate coffee drinkers with 31 people who did not drink coffee. The coffee drinkers normally consumed between three and five cups per day.</p>
<p class="isSelectedEnd">Researchers then had the coffee drinkers stop drinking coffee for two weeks before introducing either caffeinated or decaffeinated coffee.</p>
<p class="isSelectedEnd">The results revealed measurable changes in the gut microbiome associated with coffee consumption.</p>
<h2>Coffee Drinkers Had Different Gut Bacteria</h2>
<p class="isSelectedEnd">One of the most interesting findings involved two groups of bacteria.</p>
<p class="isSelectedEnd">Researchers found that coffee drinkers had greater relative amounts of Cryptobacterium and Eggerthella species compared with people who did not regularly drink coffee.</p>
<p class="isSelectedEnd">The researchers also observed changes in several metabolites produced or influenced by the gut microbiome.</p>
<p class="isSelectedEnd">Perhaps even more interesting was what happened when participants stopped drinking coffee.</p>
<p class="isSelectedEnd">Some of the changes in the gut metabolome shifted during the two week period without coffee. When coffee was introduced again, researchers observed additional microbiome changes.</p>
<p class="isSelectedEnd">In other words, the relationship between coffee and the digestive system appeared to respond to whether coffee was actively being consumed.</p>
<h2>It Might Not Be Just the Caffeine</h2>
<p class="isSelectedEnd">This may be one of the most fascinating parts of the research.</p>
<p class="isSelectedEnd">Coffee is usually associated with one compound above everything else: caffeine.</p>
<p class="isSelectedEnd">But coffee is incredibly complex.</p>
<p class="isSelectedEnd">Roasted coffee contains hundreds of compounds, including naturally occurring phenolic compounds. Researchers identified several coffee related compounds and metabolites that were associated with microbial species and cognitive measurements.</p>
<p class="isSelectedEnd">The study also found that reintroducing coffee produced microbiome changes that appeared to occur independently of caffeine.</p>
<p class="isSelectedEnd">That matters because it suggests that some of coffee's effects could come from coffee itself rather than simply its caffeine content.</p>
<p class="isSelectedEnd">Your morning cup is chemically much more interesting than a caffeine delivery system.</p>
